DisasterMan more or less wrote exactly what I would have said. I've used Prototype/Script.aculo.us and the lack of (good) documentation was what kept me from really being happy. I can't comment on MooTools. Combine that with the fact that I (personally) like the syntax of jQuery better...it just seems more natural and easy to follow/understand.
