One problem I've been having is that if any other module/plugin loads the prototype js library, it kills superfish. To fix this, I replaced all references in the script from $. or $( to jQuery. and jQuery( -- I didn't like having to do this, but unfortunately I'm stuck using both jQuery and prototype on the same site.
