Very nice usage of the plugin on your site! Great to see it in action. Thanks for the feedback, too. I found the root cause of the issue (well, I'm pretty sure I did :-) and posted a fix on our site. Grab the 1.0.1 version:

The issue had to do with nested lists. The lists inside the main list items were getting classes added to them that caused them to be included in the counts and hidden when letters were clicked.
