(sure wish I could pin down the difference on some systems, or adjust some css somewhere with an IE hack... just not sure where to begin, and more than a bit hesitant for fear of breaking the thickbox altogether)

Yes definitely.
Smaller browser windows get it off-screen.
With a larger monitor at full screen the window is not exactly centered, but
not so far south as to be out of visibility at the bottom.
