Mm i never had issues with dnn and js
I just add my script in the default.aspx page myself that works most of the time also the page header tags option is not very usuable, you cannot add to many scripts more than a few lines and it gets saved truncated so you have missng code and none closed tags I do the call for the scripts ( plugins and jquery ) in the main default.aspx ( make sure to do it as http://www.mydnnportal.com/js/jquery.js ( dont use /js/jquery.js ) - if youa re deep in a friendly url like http://www.mydnnportal.com/tabid/87/myproperty/myvalue/default.aspx it cannot find the js file because there is no http://www.mydnnportal.com/tabid/87/myproperty/myvalue/js as for the direct calls to actually call plugin with the desired parameters the can be inserted in he top of your skin ascx files <% ascx <script> script here </script> I also use the snapsis dnn css module with template possibility's together with dnn.
