Kia, I haven't seen any themes so far in my travels that have jQuery directly integrated into them, however I've seen some WP-based sites that have embedded jQuery into them.
I have two myself, one of which is <a href="http:// scratbycoastalerosion.org.uk">http://scratbycoastalerosion.org.uk</a> that is on WP2.2.1 with jQuery enqueued plus some plugins that I've included in the theme. I'm using Pager, Cycle, Copyright, Interface, jQIR, pngFix and OpenAjax. Before the site is officially launched I'm going to do a DIGG-style update on the comments and include FlyDOM and MetaData.
