It should work. Losing data can happen (backup the DB first) but usually
what happens is one of the database upgrade steps breaks.

The code with the exception of conf/jffnms.conf you can completely
replace; there is no gain in trying to run patches over it. Also make
sure you include your changes (whatever they are) in your upgrade.

The Debian package should update the database if you let it. If it
doesn't then the steps would be
  - restore the database from the backup
  - find the database patch files in
        /usr/share/dbconfig-common/data/jffnms/upgrade and import them into
        mysql using the mysql client
  - lots of testing!
