how could I have selected a native Git installation in the job config if it 
wasn't in the global config?

Navigate to Manage Jenkins > Global Tool Configuration > Git > Git 
Installations.

If the only installation configured there is JGit or JGit with Apache HTTP 
client, that is the answer. The Git installation will probably be what you are 
looking for.

Could resolve it by temp. adding a "Wipe out repository & force clone". 
However, the question remains: Why is it running Jgit at all?
