I'm not sure you need a Jenkinsfile to do that, but it certainly seems like it can be done with a Jenkinsfile if that is your preference.
https://github.com/jenkinsci/pipeline-examples/blob/master/pipeline-examples/unstash-different-dir/unstashDifferentDir.groovy shows how to checkout a repository, stash the files from the original directory, then unstash them into a new directory on a different agent.
