I've never played with the plugin, but it shouldn't be able to tell the difference between a client spec you create with the GUI versus one you create via the command line.
What I don't know is how (or if) the plugin edits the client spec to put the source code where Jenkins wants the code. So to go any further than this, you'll have to get an answer from somebody who's used the plugin.
