Yes, Jenkins does that sometimes. I think the idea is to make sure the workspace is kept clean and also to free up disk space by getting rid of sources on slaves that have not been used for a while. If this is a problem for you, take a look at property hudson.model.WorkspaceCleanupThread.disabled at https://wiki.jenkins-ci.org/display/JENKINS/Features+controlled+by+system+properties
