I’ve never done this before, but I have a couple of ideas. 1: Do you actually need to customize Jenkins source, or can you write plugins to create your customizations? 2: If you want to have your own Jenkins source, you probably want to just fork off of the Github repository (see https://wiki.jenkins-ci.org/display/JENKINS/Source+code). When you want to get the latest and greatest changes, you just merge them into your own Git repository. While this means that you’ll spend a lot of cycles testing to see if Jenkins’ own code doesn’t break yours or vice-versa, I don’t think there is any easier way to do this.
