Without some more clues nothing can be done by Jenkins developers.

Your idea of holding a file open to catch attempted unlinks from Windows might work. You should not do that in a workspace, which is expected to be overwritten by a new build (or on occasion by the workspace cleanup task, if the job has not been built recently), but you could do it in a build directory for a build that you do not expect to be deleted soon based on your discard settings.
