You are correct that this was a network issue: after some time I noticed this always happened around 9PM and mentioned this to a network admin. He said that something similar had happened once, and we let a ping run for a whole day. It seems that there were some network interruptions (of up to a minute IIRC) at the specific time this happened. The machine got switched to another port on the router (or another router), and the issue has not reoccurred since.
Sorry for not mentioning this earlier, I forgot about having logged this.
