OK some options:
1) Include root token plugin with core - and update the docs to suggest using the root path by default. This ensures that it will work as expected, and current things work
2) Modify the build token feature to detect that global security is applied - it is no longer visible. The user will need to install the root token plugin to make the feature work again.
both maintain compatibility, and get it out of the current broken state.
#1 is bundling (mostly, and a doc change), #2 maybe slightly harder than meets the eye.
