A comment posted in (otherwise unrelated) JENKINS-16805 indicates this can happen after Jenkins fails to delete a renamed build directory once.

Hypothesis: Run.delete() renames the build dir from DATE to .DATE first, then deletes that dir. If deleting it fails twice (e.g. due to file locking) Jenkins does not remove the build from the project in memory. Any subsequent deletion attempts would then fail to find the DATE build dir and print that message.

In this case, reloading from disk resolved the issue (as the renamed dir no longer matches the required pattern).
