Is this still an issue in recent Jenkins versions? (also note the comment about jenkins-slave.xml not meant to be editable!)
Also, why would anyone replace a config file with the same checksum as the replacement? What's the point? The problem is probably distinguishing user changes from other changes to the file because of changes in Jenkins, and that'd require archiving the previous default version of the file.
