The plugin is looking at the build cause to be able to see the relationship between jobs in a pipeline. If a build is executed without a upstream cause the plugin cant understand if this build is within a pipeline instance or not.
If a build is started by clicking "Build now" no upstream cause will be added.
The naginator plugin has an open issue JENKINS-20065 to retain original build causes.
