The "shallow clone" checkbox is available under "Advanced clone behaviors" along with the path to the reference repository.
I prefer the path to the reference repository over shallow clone because a reference repository clones very fast and still provides full functionality within the cloned repository.
Neither reference repository nor shallow clone are available with the JGit implementation, but both are available with the command line implementation.
