Thanks for these tips. It's too soon to be completely sure, but I seem to have mostly fixed the problem by going into Gmail's settings and unchecking "show in IMAP" for the "All Mail" folder. Previously I'd been filtering it out using the Patterns directive in .mbsyncrc.
