The msft thingy as you call it does not support update and is a simple wrapper around our own installer (which uses MSI). We (php-win) would like however to provide such tool on windows, to install the binaries for php's extension as well as updating php itself, totally or what is necessary (updated library or extension for example, besides the main php releases). That's on the list for the next months.
