MCSim is a simulation package which allows you to design your own model (eventually dynamic, via ODEs) and to perform sensitivity and uncertainty analyses through Monte Carlo stochastic simulations, or Bayesian inference or optimal design through Markov Chain Monte Carlo simulations. GNU MCSim can read models written in SBML. Version 5.6.1 fixes a bug in the MCMC proposal kernel weighting. That bug had a minor impact on posterior sampling in case of uniform prior distributions in the absence of informative data, but still... MCSim is GNU software.
