This should not be a problem. The best way to handle this (IMHO) is to give the permissions required to the directory you are exporting as a share. in other words Unix/Linux file system permissions have a higher ranking over the Samba permissions. Give the required permissions and just makesure that you update the smb passwd for a user based login and you are done. Let me know if you face any problems..
