I assume the database gets out of sync, that for some reason whatever loads the 
text-based files into the database is not doing its job very well.

With that little detail, it's pretty hard to tell. I would rather assume that 
your frontend is not able to determine which objects are active, and which have 
been marked as inactive (and kept for historical references).


How can I remove these defunct database entries?

Are you Icinga Web 1.10.0 on Ubuntu?
