Good news: I'll be installing new z16 machines. :-)

There is no longer physical HMC!
Physically we have two x86 "pizza box" machines inside CPC cabinet, one is primary SE, the second is Secondary SE. And HMC as an virtual machine. To be precise HMC is an application working on machine's OS, while SE runs in guest machine.
What about LAN ports?

Q1. Connectivity between SE and HMC. Is it physical connection or some emulated internal LAN, more or less like Hipersockets?
No. You have to physically connect SE and HMC, despite it is single PC server.

Q2. How to know what physical LAN port belongs to SE or HMC?
It is documented in (quite new) SC28-7045. There are six Eth ports close to each other. See the picture, because there are more UTP ports. Link3 and Link4 belong to SE, Link5 and Link6 belong to HMC. Actually the purpose of the ports did not changed when compared to physical HMC & SE.

Q3. How to connect SEs from two machines to create single logical network (both CPCs can be managed from single HMC)?
Actually the purpose of the ports did not changed when compared to physical HMC & SE.

My personal opinions:
1. It is good to have two HMCs in single CPC. Especially for shops with one CPC, there is redundancy for HMC. 2. It is (and it was) bad the HMC does not utilize third Eth port. Two ports in SE allow to use two redundant, independent networks to connect between other SEs and HMCs. However one Eth port in HMC should be used for outbound network connectivity and the SE-HMC network/networks should remain isolated from outbound network. It is no cost, just another port or "hipersocket" virtual LAN.

(side note)
In the past direct connectivity to SE was required for "Load from DVD of FTP Server". It was really tricky since the icon/task was present on HMC, but the connection was being established from SE to ftp. However it was fixed many moons ago and now HMC works as a proxy.
