All this looks like the installer gave you exactly what you asked for. There’s one 480gb SSD, which has a small EFI System Partition ("ESP"), and the rest of its space has a partition with a LUKS container. Inside the container is a single volume taking all the space. Your system looks normal to me. There are no other disks or partitions, and nothing showing 109gb of anything.

I think the file manager may be showing things in a confusing or unhelpful way, or you misinterpreted what it was showing you.
