guix gc “should” not make a difference, except sometimes software like Icecat addons do embed store paths in user profiles. Oh yeah, sorry to hear of these troubles. Old versions of Guix had one important difference for example: The “builtin:git-download” builtin builder for git downloads got added into the guix-daemon.
