cf3 reference says: "Run cf-agent --bootstrap as the root or privileged user. This will install cfengine 3 in place of cfengine 2, integrate your old cfengine 2 configuration, and warn you about any rules that need to be removed from your old cfengine configuration. " There is also section 2.6 in the tutorial.
