If anybody still attending, I've got this issue on another server with other symptoms: while cf-execd kept running (but didn't start after service cfengine3 stop/start), cf-agent started consuming all the CPU, reporting "!! CloseAllDB: Could not close DB with this handle" and finishing with segfault.
