I cannot speak to the gpg-agent issue; But, Enigmail *does* allow you to set the time it will store the passphrase. 5 minutes is the Default, but you may change it to any number of minutes you prefer. Look under OpenPGP > Preferences. One reminder; whenever you Close/Exit Thunderbird the passphrase will be cleared.
