But this ISN'T an application issue but a more general issue. Computer users need to learn how to control where their data is, what hierarchy of directories (file folders) they construct so they can find their data. If you have 500 documents, are they just in a heap in "documents" or have you constructed a tree of file folders with meaningful names, grouping like documents together, so you can later find them.

It's the same with an application like gnucash. You should have created folders for your gnucash data. How you structure that shouldn't (necessarily) be an application preference. At times I have been using gnucash to keep books for up to half a dozen organizations. More meaningful to ME is having a folder for each org and in IT would be a folder for "financial data" and under that folders for the gnucash file (that is the "books" and one for reports that have been produced. As opposed to grouping all gnucash stuff together.
