It happens to me once in a while as well. However, it is easy to delete the line. If your cursor is in the imbalance line, clicking on the delete button will delete the line. If your cursor is on the first line of an entry, the delete button deletes the whole transaction.

You can right-click over any unwanted account and select "Delete Split" and it removes only that entry; the option "Remove Other Splits" deletes all of the splits.
