Yes, I always use File->Quit to quit the program (in fact, I don't like the move toward removing this option and just hitting the "X").
I use the "X" to close tabs all the time in GnuCash... I didn't even know that there was a menu item. I've never confused the tab close button with anything else. I guess I've just trained myself to keep these actions separated.
