The one on the system is irrelevant.
There has been an issue with webkit requiring opengl recently. Perhaps that's also causing this ? The workaround then was to set WEBKIT_DISABLE_COMPOSITING_MODE=1 in the environment. I'm not sure whether this can just be in the user's environment or whether it has to be done in the flatpak's sandbox environment though.
