just for curiosity: was there any reason to hide that accounts only in the CoA 
or is the implementation of the hide account feature just incomplete?

If I understand the OP correctly, his complaint isn't with hiding hidden 
accounts in the account window--it's that hidden accounts display in the 
account combo box when you are adding a transaction. Basically, if you set an 
account as Hidden, it still displays in the register drop down list.

I reported this as a bug over 3 years ago: 
https://bugzilla.gnome.org/show_bug.cgi?id=397135

There is a workaround; accounts that are set as Placeholder accounts don't 
display in the drop down, so if you check that box as well, the account will 
not show in the drop down. (For what it's worth, making an account a 
Placeholder Account write-protects it)
