Thomas, You'll have to be more precise in your description of "derived windows". I don't think this concept is relevant to GTK+ unless you are talking about creating a gobject for each window.
As I mentioned before, it is not possible to use two different themes within the same GTK+ application. However, it might be possible to style the two windows differently in a particular theme if you wanted to.
