However, gromacs cannot be found on my computer (save for the

Where do I find the original gromacs binary?
Will the gromacs-3.3.2.pkg upgrade the "original" gromacs?

I reproduced the problem. Do the following from the terminal:
gunzip ~/Desktop/gromacs-3.3.2.pkg/Contents/Archive.pax.gz
cd /usr/local
sudo pax -r -f ~/Desktop/gromacs-3.3.2.pkg/Contents/Archive.pax
