We recommend not modifying the Omnibus packages since you will loose all changes on upgrade. Either modify a source installation or get into touch with sa...@gitlab.com, we'll introduce a feature to limit email addresses to one domain in GitLab EE soon, maybe we can change it to allow some domains.
