GeoServer should scale to large data sets but only you can confirm this,
by testing with your data. Try making a large synthetic data set.
Another popular server for NetCDF is THREDDS, but the last time I used
it I found that its WMS styling was more primitive and lacked support
for reprojection (this was some some time ago and may have improved).
GeoServer uses the NetCDF-Java library, part of THREDDS, for NetCDF
access. THREDDS provides different services such as OpenDAP, but this is
a data access and subsetting service (analogous to WCS), not a styled
portrayal service.
