I have never done this. I also believe it depends on which version of geoserver you use. I would try doing it by REST first. However, what I believe would be enough, would be delete any entry in data_dir/workspaces/<workspace>/namespace.xml and to delete the directory with the layer name as well. (2.5.1 layout).
