I assume you configured your store and layers using the admin GUI.

Personally, I use the Geoserver REST API (from a self written JAVA  
client) to configure Geoserver.

If you invest some time to create REST scripts/clients, exercises like  
deep copying a datastore are quite easy and you do not have to bother  
about the ids.
