Uh, USE flags are not packages. You're misunderstanding how USE flags work. Adding apache2 and emboss to the default USE flags does not mean that users will get Apache or Emboss. Having these USE flags in the defaults is entirely sensible and correct, and provides expected behaviour for the majority of users.
