Why can't you do the stage3-x86 then reboot to a 32bit kernel. Once you do that you should be able to compile a 64-bit kernel and add a new grub menu item for your new 64bit compiled kernel and make sure to set it as the default. So basically you will have to do the base system twice. Once for 32bit. Once the 32bit is up and running, you then compile a 64bit kernel and boot into that and then just recompile your system. I am not sure if the above will work since I have never had to do it.
