You might have copies of email everywhere without realising it. If gmail is set up as imap, then it will keep a copy of all your mail. I have dovecot set up which keeps a copy of all mine.
Suck it and see, but if you have /home on one drive, and dovecot cache on another, then you shouldn't lose anything. Mail clients should err on the side of caution, and if they disagree with the server they should assume the worst and sync keeping not sync deleting.
