You need to let portage source the /var/lib/layman/make.conf file to know where 
to find the overlays.  Are you sourcing /var/lib/layman/make.conf in your 
make.conf?

The wiki suggests:

  echo "source /var/lib/layman/make.conf" >> /etc/portage/make.conf
