With Pulseaudio the best way (I have found) for controling the volume, is through the pulse audio volume controls.
It works well for me. Though they are somewhat of a pain (though not sure if that's because I simply don't know the "easier" way to handle them. I also tend to like to handle volume control through external speaker controls if practical.
