 for a long time. I tried to reinstall so many other things that I
thought had to do with the problem. Never did I once think to reinstall
 the wrapper itself.

You're welcome. Instead of re-installing packages blind, here's an idea to point you to the package that the offending file belongs to and start from re-
installing that.  You can use equery or qfile to guide you:

$ which aclocal
/usr/bin/aclocal

$ qfile belongs /usr/bin/aclocal
sys-devel/automake-wrapper (/usr/bin/aclocal)

which points at sys-devel/automake-wrapper
