You could hack the ebuild which is a good idea or you can just emerge mozilla and ignore it. I emerged with moznomail moznoirc and moznocompose to leave off some of the excess and I just leave it be.

Monodevelop depends on gecko-sharp which depends on mozilla.  Perhaps the gecko-sharp ebuild could be modified to support the firefox use flag.
