Did you update the kernel from a 2.6.10 to a 2.6.11 version? That's got a few known bugs with synaptics/alps touchpads. Try passing psmouse.proto=exps to your kernel on boot and see if that doesn't fix it. Otherwise, posting the relevant portions of your kernel config/xorg.conf would be helpful in debugging.
