Only the kernel part of the nvidia packages. You need to emerge
nvidia-kernel again, but not nvidia-glx.

You can do it automatically by putting this in /etc/conf.d/local.start

# Re-emerge NVidia drivers after a kernel compile
lsmod | grep --quiet nvidia || \
        (FEATURES="-sandbox" emerge --oneshot nvidia-kernel && modprobe -v 
nvidia && /etc/init.d/xdm stop zap start)
